NOTE: You'll probably need to know exactly what the differences are between the OEM and a "standard" install disc so you will be able to tell someone else what exactly you need to move over.

Don't try. Instead download an ISO with SP1 already integrated. See here. Use that as the source for your builds.

Have you tried to make a build without deleting anything or disabling any services? If that works, then it would seem that your problem is with something that you are deleting or disabling that is necessary to install .NET 3.5.

At times Lego gets tied up with real life, and he is the only developer, so it might be awhile before a further update. The time between updates sometimes varies wildly. Since you are "desperate", you can help find the problem if you can do some more test runs.
1. Make a build just like the one that causes problems, but use an older version of Win Toolkit, so we can see at what point Win Toolkit changed to cause your issue.
2. Make a build with the latest version of Win Toolkit, but without any silent installers, just to see what happens.
3. Assuming (2) works, slowly add a few silent installers at a time to see if the problem might be related to a particular silent installer. I'm not saying that would mean that it is that silent installer's fault, but it could point to some kind of dependency issue or something.
4. If (2) doesn't work, make a build without any tweaks. Then slowly add them back in as in (3).
Bottom line, you want to try and determine if the problem occurs only with a particular installer, or tweak, or group of installers, or if it occurs with any installer no matter which one or how many. Same with the tweaks you use. If none of those tests provide any resolution, the only other thing you can try is to do the same kind of thing with your updates you integrate to see if one of them works better being installed at RunOnce.
Upload any logs created and provide a link to them here. I know it's a lot of work, but the more testing and info you can provide the more likely the true problem can be resolved sooner. Anything you can do will help.

(2) Unlike in XP, earlier ".NET's" are now part of the OS, and are not designed to be removed, though I think they can be. And like XP, while .NET 4.5.1 completely replaces 4.5 and 4.0, it does not totally replace 3.5.1 and earlier in the sense that if you did remove 3.5.1 and earlier from your Win7 install, and a poorly written app looked specifically to see if 2.0 or 3.0 or 3.5 was installed, that app would fail even if you had 4.5.1 installed. At least that's the way I understand how things work.
For (1), I'll let abodi1406 or someone else that knows more than I do about this particular addon answer that definitively, but my opinion is that when you do a new build each month or whatever, and you have new hotfixes, addons, tweaks, etc., you are better off starting from scratch, rather than trying to remove the outdated ones and add the new ones in their place.

This was made using Rick's hep and guidance. AFAIK, the essential difference is this is an addon while Rick's is a silent installer. Once installed, the results should be the same.

Just being Devil's advocate ...
It seems to me that if integrating certain updates cause some users problems, but other user's are able to integrate them with no problems at all, such as Thiersee, wela, and mooms - all users with experience so I completely believe their results, then, no disrespect intended at all RicaNeaga, I have to agree that the problems with those updates are related to other integrated KBs, or at least an interaction between them. While I understand your logic that if they are causing anyone any problems that we can just move them to runonce where they won't cause anyone any difficulties, and it does seem a more fail safe solution, it would be ideal if that move only occurred if whatever causes the interactions was also included, if we can figure out what that is.

@RN, I would think it is just a case of timing and interaction between some of the runtimes, which includes .NET, and some of the other RunOnce items which depend on them being in place. It is sometimes the installer of the app which utilizes the runtime, and sometimes it is the app itself. Some of the repacked or slimmed apps, such as some of Rick's, strip out runtimes which the full installers include, which is why runtimes should always be the first RunOnce items installed. I would also think that this situation can vary based on architecture. While I suppose that it is possible that there is something in Win Toolkit's RunOnce code that has an architecture related glitch, I would think it is more likely that it is something in MS's installer code or that of the individual apps themselves. Just my opinion.

Regardless that "all the other things were removed without problems", unless you have the same issues without using "some other tools", I would tend to blame the problems on the "other tools". Since Win Toolkit uses official methods to remove components, which in general does not actually remove the components from the install source, but rather just doesn't install them, while other tolls often use tricks to rip out the components from the install source itself, I would assume that Win Toolkit is looking for something that is no longer there. It is usually not suggested to use more than one tool to modify an install source, especially remove components, but if you insist on doing so you could try to use the tools in the other order, ie use Win Toolkit first and the other tool after using Win Toolkit.

We are aware that the .exe does not currently integrate correctly using Win Toolkit. The next release will have that problem fixed. In the meantime, the .cab version should integrate correctly. See this thread for some information about the issue. In the future, please post in English in all parts of the forum that are not specifically meant to be used in another language. @crashfly, I think you might be a little confused. abbodi1406 DID create his own thread, this one, about his own 'self created "add-on"', which he made with help and advice from Ricktendo, and abbodi1406 is not the one having problems with it, mattew is. Did you think that this was one of Ricks's threads, either this one or this one? They are all named very similarly so it would be an easy mistake to make. I have almost made the same mistake myself. You are correct that Rick makes silent installers, which I personally prefer, but, though I haven't used this one myself, I believe that abbodi1406's entry is an addon, at least it is named as one and Rick did not dispute that designation. And in this three page thread no one else has disputed it either.

Yes McRip has quit due to lack of support and I'm sure he got tired of everyone pestering him for updates and his site/server kept getting attacked. I think KUC is still sort of around, but I'm not sure if it's up to date and it seems he has gotten burned out a bit as well. If he is around, he definitely isn't as active. In the meantime, RicaNeaga is trying to take up the slack as you can see here and here. I think that's currently your best option, unless you want to do it manually yourself via MU / WU.

at least once, just to see if I saw any difference in behavior, but again I'll stress that I have not tried it this way myself.

While that might be true, I haven't verified it in all circumstances, I personally agree with mooms and would choose to err on the side of caution and include the \" , as long as including them does not cause a problem. I guess I've been burned too many times by apps that "should" handle embedded spaces correctly, but sometimes don't for some reason.
But I don't see a problem with this method, AFAIK, but I haven't tried it that way myself. Neat approach!

Is there a reason why you want to leave your ActiVirus running while you are making your build? Leaving it run really is both risking a build problem and drastically effecting the speed of the build. Just disconnect from the net while the build is being created if your are concerned about temporarily disabling the AV. Or are you saying that Win Toolkit is not able to correctly tell whether your AV is running or not and that is why you un-checked the "Detect AntiVirus"?
