Using Wintoolkit generated / modified install.wim with SCCM 2012

Has anyone ever used the WinToolkit modified WIMs with SCCM?  When I import these as a OS image into SCCM, and SCCM mounts them, puts windows updates into the WIM, then closes the image, it breaks the WinToolkit installer.  It breaks some of the MSI install stuff, some of the SFX install sequences (like Office) and breaks MSI that uses MST.  I noticed that after this, during the install the WinToolkit Installer / Add on installer pauses and says something like "Please right click on this and run as administrator".

 

Can anyone point me in the right direction for more information about the Toolkit Addon/Installer that runs after the PE phase before completion of 1st boot?  Do you know where this process is called from (.xml file or something)

 

Anyone know the best and easiest way to PXE boot the images that are created?
