in AIO Tool - Silent installs + SFX - is it possible to add an application and then packaged in install.wim or somewhere?

Nope, all of them must be on the DVD root, this will reduce the wim image size and easier to update the apps.

Note/EDIT: You can once the process has finished move the Apps folder from the dvd to a partition, usb stick, etc... and during install it will ask you to locate it :)
