AFAIK you could never install over an old version, and those settings are stored in a config file in your %appdata%\Skype\<username> folder (no way for me to tweak much settings)

You are right, but only with the .msi-installer.

If the old version was installed with the full.exe, you can install the new one again with the exe over the old one.

 That is not the same business msi installer I use (this has yet to be updated,) the installer I use comes without updater

You can edit the Skype business msi installer to remove any reference to updater & service
